Under short-term low N condition, miR160, miR168, miR169, miR319, miR395, and miR399 were up-regulated in roots, while in maize leaves miR172 were up-regulated and miR397, miR398, and miR827 were down-regulated. [score:10]
Recently, Xu et al. studied detailed response of miRNAs to low N availability in maize shoots and roots at the whole genome level and found that under long-term low N condition, miR167, miR169, miR395, miR399, miR408, and miR528 were down-regulated in maize roots, and in maize leaves miR164, miR172, and miR827 were up-regulated while miR169, miR397, miR398, miR399, miR408, and miR528 were down-regulated. [score:10]
In soybean shoots, some species of gma-miR397, gma-miR398 and gma-miR408-5p family were found to be down-regulated in response to long -term low N, and gma-miR398c-5p was found to be down-regulated in response to short -term low N. These results were consistent with the results obtained from research of Xu et al. [30], but gma-miR164, gma-miR172, gma-miR528 and gma-miR827 did not show significantly differential expression under long-term and short-term N limitation, which were different from the results obtained from research of Xu et al. [30]. [score:9]
Another study indicated that miR156 was up-regulated by low N in Arabidopsis, whereas miR169, miR395 and miR398 were down-regulated [29]. [score:7]
We found that multiple members of the gma-miR169 family were repressed in both roots and shoots of these two soybean varieties under low N stress, and some members of gma-miR398 family were down-regulated only in soybean shoots, while gma-miR395 family were not responsive to low N stress. [score:4]
Nine miRNA families (miR164, miR169, miR172, miR397, miR398, miR399, miR408, miR528, and miR827) and nine miRNA families (miR160, miR167, miR168, miR169, miR319, miR395, miR399, miR408, and miR528) were identified to respond to low N in maize shoots and roots respectively [30]. [score:1]
However, these small RNAs have emerged as important participants in the plant’s adaptive responses to diverse environmental stresses [13]– [17], [26], [27], for example, miR395, miR398, and miR399 respond to sulfur (S), copper (Cu), and Pi deficiency, respectively. [score:1]

It is possible that miR398 may also play dual roles in response to SCN infection, as gma-miR398a and gma-miR398b were significantly down-regulated at 7 dpe but no significant changes at 35 dpe in the susceptible cultivar KS4607, whereas, they were down-regulated at 35 dpe in the resistance cultivar KS4313N. [score:7]
It is known that the down-regulation of miR398 in Arabdopsis results in releasing its suppression of Superoxide dismutase 1 (CSD1) and Superoxide dismutase 2 (CSD2) genes that plants could improve the tolerance to the oxidative stress [60], which could be the first line of plant defense [62]. [score:6]
Meanwhile, miR398c and miR398d were both up-regulated in both susceptible and resistant cultivars at 35 dpe. [score:4]
During pathogenesis, the unchanged and/or up-regulated miR398, and consequently, the repression of CSDs, may suggest plant defense responses were not trigger by some beneficial endophytes such as Herbaspirillum seropedicae and Azospirillum brasilense in maize [63]. [score:4]
Three differentially expressed conserved miRNAs (gma-miR393, gma-miR398 and gma-miR399) have also been reported previously to be promising varied in two sister soybean lines that are resistance and susceptible to SCN race 4 [27]. [score:3]
It is notable that members of the miR398 family had opposite expression patterns at different infection stages in our study. [score:3]
Further insight into the role of miR398 comes from the observation that miR398 plays a crucial dual but opposite roles during normal growth and development process and abiotic or biotic stresses [61]. [score:2]
Although miR398 members were mostly related to abiotic stress, it has been also reported to be responsive to various pathogen infections. [score:1]
MiR398 was shown to be involved in regulating the rapid accumulation of reactive oxygen species (ROS), which is responsive to diverse biotic and abiotic stress in plants [60, 61]. [score:1]
According to the functional analysis and previous reports, several conserved miRNAs (for example, gma-miR159, gma-miR171, gma-miR398, gma-miR399, and gma-miR408) and legume specific miRNAs (for example, gma-miR1512, gma-miR2119, and gma-miR9750) could be potential candidates for manipulating the SCN infection. miR398 in plants controls Cu/Zn SOD protein abundances not only at the posttranscriptional level by targeting Cu/Zn SOD transcripts but also at the posttranslational level by targeting the CCS gene, that supplies Cu to the Cu/Zn SODs in plants [5, 30]. [score:7]
In Arabidopsis, Cu/Zn SOD upregulation in response to oxidative stress is exclusively dependent on the downregulation of miR398 [5, 20]. [score:7]
Recently, several studies reported differential expression of miRNAs such as miR164, miR169, miR171, miR396, miR398, miR399, miR408 and miR2118 in drought-stressed plants but their regulation (up or down) differed between different plant species [5]. [score:4]
Indeed miR398 levels were down-regulated under water stress in primary root tips of soybean (Table  2). [score:4]
In response to N deprivation, down regulation of miR171 and miR398 [34] was reported, which is in agreement with our analysis under water stress. [score:2]

In most cases, targets of the same miRNA belong to the same gene family (Table 3); however, some miRNAs, such as gma-miR398, can target three types of genes, including copper/zinc superoxide dismutase, MtN19-like protein and serine-type endopeptidase (Figure 6a, b, c). [score:5]
In previous reports [13, 27, 28], sucrose-inducible miR398 was found to decrease expressions of two copper superoxide dismutase genes and a copper chaperone gene in Arabidopsis and rice. [score:3]
Therefore, gma-miR398 may perform additional functions in soybean by targeting more genes. [score:3]
A series of targets for known miRNAs, including gma-miR156, gma-miR159, gma-miR160, gma-miR164, gma-miR167, gma-miR169, gma-miR396, gma-miR398 and gma-miR1514, belong to this class (Tables 3, 4). [score:3]
Two other genes were also identified as gma-miR398 targets; one is a serine-type endopeptidase and the other is an MtN19-like protein induced by bruchin treatment [29] (Table 3; Figure 6b, c). [score:3]
It seems likely that the role of miRNA398 in the regulation of copper superoxide dismutase genes is conserved among Arabidopsis, rice and soybean. [score:2]
The copper superoxide dismutase gene was also found to be sliced by miR398 in soybean in our research (Figure 6a; Table 3). [score:1]

The down-regulation of miR398 has been implicated in up -regulating Cu/Zn-superoxide dismutase 1 (CSD1) and 2 (CSD2)in Arabidopsis in response to oxidative stress conditions [13, 20]. [score:5]
In contrast, miR398 is up-regulated in response to Cu [2+ ]limiting conditions [50]. [score:4]
Thus, we found several stress-responsive miRNA homologs – miR393, miR398, miR395 and miR399 – highly conserved in diverse monocots and dicots, which suggests that these miRNA -guided target gene regulations have been well preserved, possibly because they are important for plant stress tolerance [13]. [score:4]
miR398 induction is inversely correlated with the expression of CSD1 and CSD2 genes, thus maintaining Cu [2+ ]homeostasis and mobilizing the available Cu [2+ ]to more indispensable proteins such as plastocyanin [50]. [score:3]
We found six families (miR159, miR160, miR167, miR170/171, miR396 and miR399) in 30–39 species; seven (miR164, miR168, miR172, miR393, miR395, miR398 and miR408) in 20–29 species; and five (miR162, miR390, miR397, miR403 and miR437) in 10–19 species (Table 1). [score:1]
Similarly, seven families (miR164, miR168, miR172, miR393, miR395, miR398 and miR408) were found in 20–29 diverse plant species. [score:1]
Similarly, miR398 homologs were found in 22 plant species. [score:1]
We also identified two new members belonging to miR319, miR398 and miR403 families and three new members belonging to miR169 (Table 1). [score:1]

One last set of results in regards to P nutrition shows that miR778, miR398, miR169 and miR408 are also responsive to P limitation [10, 11]. [score:1]
Copper (Cu) limitation stimulates the level of miR398 and miR402 [6, 15, 16]. [score:1]
The levels of miR395, miR398 and miR399 were strongly augmented in response to S, Cu or Pi starvation in phloem. [score:1]
Possible explanations are that (i) strict criteria were implemented in this study for identification of mature miRNAs; and (ii) the RNA samples were limited to low P-stressed leaves and roots, along with their control, so -S -induced miR395 and -Cu -induced miR398 were not likely to be detected. [score:1]
However, we did not detect miR157, miR393,miR395, or miR398 as previously reported. [score:1]

Hierarchical clustering using the average expression value of these 11 microRNAs identified 4 distinctive patterns as illustrated in Figure 9. MiR398, miR1507a, miR1507b and miR156a were reduced after 3 h and increased after 12 h. Mir398 targets two Cu/Zn superoxide dismutases (CSD1 and CSD2) and was reported to decrease dramatically under oxidative stress in Arabidopsis [70]. [score:5]
